HMMHMM is an R-package to setup, apply and make inference with discrete time and discrete space Hidden Markov Models. For a quick start on the theory of Hidden Markov Models see for example this site on Wikipedia. The HMM R-package is published on CRAN, so you can install the package via "Install Package(s)..." from the menu item "Package" of your R-Program. On CRAN you will find the documentation (PDF), executables and the source code.
P.E.T.Portfolio Evaluation Tool to visualise the Evolution of Products in a Company's Portfolio. >>Check the Demo online. Joint development with Roger Beyer and Melanie Lenz. Desktop Application for Windows on request, here are some Screenshots:
TreePlotterVisualising any Tree-Structure given in Newick Format. With possible selection of Leaves to highlight Substructures in the Tree. Written in Python with wxWidgets. Screenshots:
TreeTimeTreeTime is an extensible C++ software package for the Bayesian sampling of phylogenetic trees from molecular data. It is freely available under the terms of the GNU General Public License (GPL). TreeTime includs multiple models for varying evolutionary rates and prior distributions for branching events. Executables, Documentation, Examples and Source-Code is located here. TreeTime is published: Lin M. Himmelmann and Dirk Metzler (2009) TreeTime: an extensible C++ software package for Bayesian phylogeny reconstruction with time-calibration. Bioinformatics 25(18), 2440-2441 (Link).
Artificial Neural NetworksArtificial Neural Network. Two examples of a Self Organizing Map. Unsupervised learning algorithm to 1. spread the net and to 2. cluster the colours. Click on the bottom left corner to start/stop the algorithm.
Multiple Change PointMultiple Change Point Analysis Tool. Detects via Markov Chain Monte Carlo Sampling, if random events occur at the same Rate, written in R. Based on two Papers from Peter Green: Reversible jump Markov chain Monte Carlo computation and Bayesian model determination, Biometrika, 82, 711-732 (1995), PDF, and Trans-dimensional Markov chain Monte Carlo, in Highly Structured Stochastic Systems, 2003, PDF. OpenGL TreeVizTreeViz is a Tool to visualise a large set of Trees. The trees are decomposed into all possible subtrees of size 3. The Trees and Substructures are clustered by UPGMA, according to a special topological metric including branch lengths. The Trees can be surveyed in 3D space. Written in C++ with OpenGL/Glut.
